What happens if you don't do certain quests

What I would like to know is what happens if you don't complete certain quests like the Phantom Thief B, do the items just disappear for the rest of the playthrough? or does someone else do it off-screen and the items are back? Also in trail form zero if you don't do the Stalker Investigation does Sully still get recruited to the troupe?
