Any way to reduce Failure to File fees?

Back in April, I filed for an extension to me and my spouses taxes. I think I filed it as joint taxes, but then our H&R Block CPA recommended we file separately. I think that because of this, my wife got hit with a "Failure to File" fee of $3000. Is there a way to reduce or remove this? What if we file an amendment as jointly?
