How to organize plot with points of different magnitudes?

In the attached plot I have points on different scales. The points with small coordinates are too close. I tried making the plot bigger, but it's too big.

I can't have zoom in/out because the plot will be embedded in a pdf.

Any advice for how to organize the plot such that all the points will be seen?
